This is related to the dictionary settings for the various languages. For me, something like this occured only when I set Indesign to read added words and hyphenation from both, user dictionary and document.
But I think that added words shall on be stored in a dictionary, so they are used for all documents and it can't happen that there is a different hyphenation for the same word. This can truely happen when adding words to the document's dictionary and changing the hyphenation later on.

This began when I migrated everything from my older Mac Pro (2008) on Mavericks to my new iMac (2013) on Mavericks. As far as I know, everything else works as it should.

Migration doesn't work with ID. Reinstall.
Thanks for the help. Reinstalled CS6 & CC. Both work as they should now. Plus they are much snappier than before.
