How are they named? It would be tedious, but if they're still named according to the PANTONE colors, you could load the PANTONE color, select the process color, hit the Trash icon in the Swatches panel to delete it, and designate the corresponding PANTONE color as its replacement.
What version of ID are you opening it in? What are you intending to do with the file?
Oh…and how do you know these really were spot colors?

Do you mean the Color Type icon is showing as Process and you can't change it to Spot or it's showing as Spot and outputs as process? If it's the latter have you checked Ink Manager to make sure the Pantone's are also set to spot there?
They are named as color type: spot, color mode is Lab. Lab is grayed out.
It won't allow me to delete the swatches. I couldn't merge it to another
swatch. I had to physically select the artwork and change it to another
swatch color. It also refused to update any illustrator art with the same
swatch color to spot.
