You have not provided any system information, details about your footage, comp settings and a million other things, so nobody can know.
Okay sorry, its just I work with the warp stabilizer since CS6 and didn't have any problems yet.

I stabilzed hundreds of timelapse clips this way and I didn't change anything on my workflow
Some shots Will Not Stabilize using the warp stabilizer. Simple as that. We can't tell if your shot is one that will not work without seeing it.
Warp Stabilizer needs a bunch of geometry in the shot that is not moving like buildings, rocks, mountains, or stuff like that. For example, you cannot warp stabilize a shot where the camera is walking through a crowd and everyone in the shot is moving in different directions. You cannot use warp stabilizer to stabilize a shot of open water, like someone riding a wave runner out in the ocean.
It is not only this particular shot. It is every shot!
Even jpeg sequences that I already stabilized, and that worked fine a few days ago. Also these sequences does not work now. And it are only the first 10-15 frames that won't work, after these frames it works perfectly. No matter which project, no matter which sequence..
What changed? Software Update? Driver? New app?
Purge all cache, reboot, try again.
BTW, the best workflow is to warp stabilize then render a DI (digital intermediate with a frame based codec) then work with the rendered footage. Everything will work better that way.
