Version of InDesign? Updated to the latest version? Are you exporting as EPUB 3 or EPUB 2.0.1? Are you selecting the End of Section (Endnotes) option on the General panel fo the EPUB Export dialog?
I just tested with a book file with InDesign CC 9.2.1 with footnotes in three of four chapters. The footnotes were separately numbered for each chapter when I exported as EPUB 2.0.1 using the End of Section (Footnotes) option.
Known limitation - we are ignoring the start at value of the document footnote settings.
As it happens, I just checked in code earlier this week to fix this so it will be in the next update to InDesign CC.

Are all your text frames linked into one thread? Breaking them up into individual threads for each chapter will make the endnotes start counting at 1 in the epub.

Steve, I am exporting epubs from ID CC as EPUB 2.01. and selecting End of Section. But I'm not seeing the notes start over in new chapters.

SandT21, I am working with a single text frame. If I need to do this again before Douglas's next version comes out, I'll try this.
this is good news you caught this. I am experiencing this 'start at' issue on export as well.
Could you offer a time frame as to when this update might be coming? Be a tremendous help having some sort of date I can tell my boss...
The problem still exists in the latest InDesign CC 2014 version 10.1.0.70 x64 Build. If the text is in same story, restarting the footnote numbering on every section doesn't work after EPUB is exported. You need to cut the story every time you want to restart the footnote numbering in EPUB.
Hope this will be fixed some day but wouldn't expect miracles from Adobe. Sorry for my frustration but I have sent many bug and feature requests concerning about creating EPUBs in InDesign but usually nothing happens. I hope real competition comes some day and Adobe would have to come down from ivory tower, work harder and listen the feedback from community.
suffering same problems now, while being forced to set footnotes as asteriks (and not numbers), so I have smth like ************** in my epub. very beautiful.

footnotes are placed at the end of each section.
indesign retarts numbering well - EPUB doesn't. any solution to this?

tried now. peoblem persists
i see now that cutting the book to sperate stroies. helps. not ideal, but at least thee is a workaround
