This issue has been reported that After Effects unable to read full display memory on New MAC Pro and is showing 2GB of available memory how ever system is equipped with 2 Card with 3GB memory each. We are working on this issue on a priority basis.
It's actually 2 cards with 6GB of vram each. I have the same machine running the CC 2014 version of after effect and I'm still seeing the same.
As Vinay said it's a work in progress.
BTW, AE doesn't use VRAM to process much of anything so you won't see much of a gain until there's an upgrade to the underlying structure of AE.
Has this issue already been fixed? It is almost half a year since we were told that this bug is on the to do list...

We're testing a fix now. Our next update will likely occur in a little more than a month.

It's still only showing a single video card. And given the performance I'm getting, it seems to only be using one card. My old maxed out MP 3,1 was faster. Dissapointing when I bought dual 6 gb video cards just for doing work in AE.
You're looking at the section for accelerating the ray-traced renderer. You must have an NVIDIA card for that. You can never choose GPU acceleration of the ray-traced renderer with an AMD card. (But I wouldn't worry about it; the ray-traced renderer is considered obsolete.)
