when you link a file(assuming ai file), illustrator treats it as a PDF which will have clipping masks. instead of embedding the files, open them and copy and paste the contents into your ai document.

With placing you use the PDF part of the file which almost always will have lots of masks.

Leon123211 Apr 17, 2014 12:59 PM (in response to Leon123211)I will be doing this for multiple files and really need to embed external files to optimize my workflow as opposed to Copy and Paste solution. But I guess if there is not way to avoid the masks I'll just have to do it manually.

if you must, after you embed, select the mask lines and delete them. i usually select with the group select tool or with the wand tool. i can't tell you what quality your art will be after doing this. sometimes gradient get expanded in PDFs.
