Since I'm not with Adobe and this involves a license issue, you probably ought to check out this page:

Beyond that, I'll run through some items you might check. While you can install the authoring client (X5 and RH 6) side by side, you will need to remove the old RoboEngine 4. I'm assuming you are running WindowsXP Pro on your PC. XP only allows one root website, so unlike the RH clients, you wouldn't be able to run both RoboEngine 4 and RH Server 6 on the same machine. (I'm sure you knew this, but I'm just trying to be clear here).
All caveats about backing up apply
1. On the client side, install RH 6 and leave the X5 installation alone.
2. Follow these TechNotes regarding uninstall/install for RoboEngine 4 and RoboHelp Server 6

Perhaps when you removed RoboEngine 4, some Registry entry was left behind and maybe that's why you are getting this serial number question? So in addition to the first link, here's another you might try.

This is a free email process and I have found them to be pretty good about getting back within 24 to 48 hours.

The RoboEngine 4 key it was asking for was the one from the RoboEngine for .NET CD from the previous release (starts with RNS20). We had this version installed here - although not on my PC and we didn't use it! - and I managed to track down the CDs in our IT department's cupboard. Thanks for all your help.
