One document, or a .indb Book? Lots of links? What version of ID? Is it fully patched?
The more details about the structure you can give us, and where things live, the easier it will be to advise you.
It is a document that is going to be a book. I have the newest version of InDesign. I created the entire book in Illustrator and am now trying to get it into InDesign. There are a lot of graphics and I have no idea what fully patched is. I have 21 chapters for the book, so I have 21 master pages that I am making with the chapter titles on them. I also have a full color 2 sided page that starts each chapter. The graphics on that are pretty large.

Ouch. What are you doing to accomplish that?
Fully patched means you've installed the latest updates through the help menu or the CC desktop app. I think you are probably wasting a lot of effort making a master page for each chapter. You should be able to set up a single "Chapter Start" master page and enter the chapter number in the document in any number of ways, including just typing it, or using a numbered list for the style and entering the word Chapter in the numbering prefix. You can pick up the chapter title in a running header using a variable. (Of course these things require that there be live text on the pages, not placed .ai files).
Thnk you Peter for taking the time to help me!! That is awesome!
Haven't actually given you a lot of help yet. If you tell me how you are moving from AI to ID I, or someone else may have a lot more to offer.
