Changes made to default instance (or any individual instance) will not replicate to any other instance. Only while applying updates in the default instance, it prompts you, to apply it on rest of the instances.
The new instances copy the setting from default instance, during their creation. Thus, if you would like to make changes to all the instances in one go, then first make the changes to default instance and then only create the new ones. This is the only way to achieve, what you like to.

Charlie Arehart Jun 8, 2014 10:08 PM (in response to Anit Kumar Panda)In case anyone else may read Anit’s answer and misinterpret it, when he says “Only while applying updates in the default instance, it prompts you, to apply it on rest of the instances”, he means very specifically that when applying updates/hotfixes, such as when using the Server Update>Updates page of the CF Admin. One could read his comment to mean “while applying updates” to other Admin settings, so I thought this worth clarifying for folks.
