if the web service doesn't run on your MAIN SERVER, you'll have to provide a cross-domain policy file. This topic is decribed here:
We are using the SAP ABAP stack and instead of installing a file, we have programmed an ABAP HTTP handler which returns the required XML data. This handler is accessed like this:

The problem here is that application works fine on the MAIN SERVER. It creates problems when it is running from the PROXY server.
Also Crossdomain is not an issue here as the .swf file and the websrevices are located on the MAIN SERVER
MAIN and PROXY servers both are in the same domain, and I am trying to access the application from the same domain.
What can be the issue??

as I understood you have a public PROXY like
which routes to the internal MAIN server
I doubt, that it's NOT a cross-domain-policy issue. Although it's the same network domain "yourdomain.com", Flex recognizes it as different domains and throws the security error.
I suggest that you have a look at the HTTP requests (or the HTTP access log) of the PROXY to observe the request flow. I'm using the following tool to observe the HTTP traffic: http://www.pocketsoap.com/tcptrace/proxyTrace012.zip
