It already started in AE CC when it came out and I thought it would be solved in version 2014.
But the problem remains. When I render a 90 minutes film (Apple Prores 444) with some corrections again to Apple Prores 444 (3 hours)
and I then want to quit AE it does not quit. I have to force quit all the time. It does not happen with short clips only with long rendering.

Try Memory Diag - a free app that shows you what your memory is doing and allows you to purge the memory. I'm guessing you are just running out of memory and there's not enough to run the quit routines.
You might also want to hold down the shift key when you open the After Effects preferences and go to the bottom of the List to the Secret tab. You can set up a purge every x frames there that may help.

Still I am a bit surprised having 32 GB of RAM and half of it available for other apps in "memory & multiprocessing".
The secret settings helped for rendering but still AE won't quit after long prores renders.
