To create the PDF I'm using...
File / Adobe PDF Presets / Press Quality...
Standard = None, Compatibility = Acrobat 5 (PDF 1.4)
Then General = Optimise for Fast Web View, View PDF after exporting. Then Compression = Bicubic Downsampling to 300ppi for images above 450ppi, Automatic (JPEG) Tile size 128, Image Quality Maximum. The same settings for Greyscale Images. Monochrome Images = Bicubic Downsampling to 1200ppi for images above 1800ppi, Compression = CCITT Group 4, Compress Text & Line Art, Crop Image Data to Frames.
The usual marks, bleed and information.
Output = No Colour Conversion, Don't Include Profiles.
And the rest I don't touch.
Any ideas???

I've decided to take the graphic in question over to PSD to get the effect I'm after there. This job has taken too long already and I can't wait any longer!
I really want to thank you soooo much for all your help anyway and I'll let you know if I solve this riddle. It may be something I'm doing wrong but I'm pretty sure that the only variable that has changed is the new update for Indesign CC 2014 as it was definitely working before hand.

Willi Adelberger Aug 4, 2014 1:21 AM (in response to RAZ!)Because only Adobe Acrobat or Reader can show PDFs correctly. If you would have used Apple Preview for example, any transparancy would not have been shown. But this is not the case here.
What is about your overprint preview? Does it look correct?
Or did you use spot colors?

It looks OK in the Indesign overprint preview and I usually have my Acrobat set to view overprint as well so I turned it off & on just in case there was something happening there, but no luck!
I am using a spot colour in the background behind the graphic but not on the graphic itself, but I don't think that should effect it as I'm sure I've done this many times (But I am starting to doubt myself now... lol)?

That is reason, why it looks like it looks. But what happens if you replace the spot to a process color?

I'm having exactly the same problem - bevel/emboss effects are not exporting to PDF using the new InDesign CC 2014, where they have worked in previous versions of Indesign. My gut feeling is this is a bug in the 2014 version, but I'd love to hear from Adobe on this? The pain being once you have worked on your file in 2014 it's a pain in the you know what to go back to a previous version! Which really ends up wasting valuable time as Raz has also found!

I did a bit more testing since I last posted and I think I've narrowed my particular issue down to a combination of effects that causes the problem, and ultimately it looks like it is the "sheer angle" effect in combination with the bevel/emboss effect that sends things off into the weeds...
I've exported a PDF showing this problem - both shapes are a copy of each other, prior to a sheer angle of 5 degrees being applied to the top shape. You can download the test file from here...http://www.idsdi.com/dl/indesign/test_id_fault.pdf

I also saved my test as IDML, opened it in CS6 and got the same problem, so it's not new with CC2014

Thanks for the workaround to at least get something out - does this mean adobe are aware of the bug, or do we need to put a formal bug report in somewhere?
