Issues with RoboHelp X5.0.1 Not Writing to root.fpj file

In working with RoboHelp X5.0.1, I needed to import an HTML file into the project. Once I did this, I saved the project and closed it. Part of our procedure is to delete the .cpd file. Since this is generated each time, the .cpd file is not part of our source control. The root.fpj file contains all of the information necessary for the files that are to remain a part of the overall project. For some reason, the root.fpj file was not being modified after I added these files, and therefore, each time I would open the project, after deleting the .cpd file, they would no longer be part of the project. The current work-around I have for this is to manually modify the XML in the root.fpj file to include those files, but RoboHelp should write new additions to the root.fpj file on its own. Does anyone know what could be causing this?
