All folders being put on root instead of in subfolders as directed. Please help!

While importing images (which I've done for years and know how to do) I'm selecting the desired subfolder, yet the new folder ends up on the root. When I try to then move it where I originally wanted it to be, I am told I can't move it because a folder by that name already exists. My files system is becoming very unorganized, and I need to fix this. Any ideas would be greatly appreciated.
