What version of AE CS6 do you have? I wonder if running the update to 11.0.4 might fix it. Otherwise uninstall and reinstall is the only thing I can think of.
I honestly don't know what version I'm running... How can I find out? Note: The about tab in AE will not help for obvious reasons. It's whatever the latest version is. And a reinstall won't exactly work for me... It came as a package for the Production Premium CS6, so to reinstall it, I would have to reinstall the whole suite, which isn't going to work entirely well...
If it gives you a splash screen at all while it's starting, you should be able to see the version number.
That's the link to the update file for AE. You could try running it to see if it works.

Why not? People uninstall the whole suite and reinstall it all the time to fix issues such as the one you mention.

Whatever key code you got when you purchased it should be fine unless your purchase was out of the ordinary.
Yes, you will lose some configurations unless you save your preference files.
There may be other things you can do and other suggestions folks might offer, but that's all I can think to do.
