I am working on a book design where I have set up master pages for each chapter with distinct running heads, etc. My problem is that when I make changes to the document which causes the layout to reflow the master pages become misaligned with their corresponding chapter pages. Is there some way to lock the master pages to the specific pages? Or, should I have set it up with each chapter as a separate file and pulled the book together using the book feature?

If you separate each chapter into a separate story, then the
chapter-opening master won't accidentally get shifted. You may get
overflow text, but you can deal with that by adding pages at the end of
the chapter (or have it happen automatically if you switch on Smart Text
