Can you share with us a small sample clip we can test with?
Also – what version of Prelude and Adobe Media Encoder are you currently using and on what OS-X version? What camera recorded the assets?
With the upcoming Prelude 3.1 release you can log raw MTS files. SO that will help with your workflow tremendously as well. Send me a private message at mgoshey@adobe.com and we can chat more about this.

Thanks for sending your test clip. I was able to download and open it in Prelude 3.1 pre-release. It opened fine and all audio channels were playable. I was also able to successfully log the clip with markers and tags. When 3.1 is released (soon) I would recommend upgrading.
