Yes, in any case, you can be able to export the file with hyperlinks intact..
All you have to do is apply the hyperlinks to the page items you want to.Then, export it as .epub(reflowable/fixed layout) format or HTML.

I want to export as an HTML/swf file. But When I export as an HTML file, the hyperlinks aren't working. (When I export as a swf, the hyperlinks are working always)
And When I export as an html file, I don't kwow how to cut the white page next to cover page.

For your Blank page removal, in case of fixed layout export, we have an option in the export dialog box: Spread Control- You can select disable spread there.
In Case of reflowable epub or HTML, there are two tricks: Using Document set-up from under file menu you can turn off the facing pages.
If in case that is not what you want, using Numbering & Sections options under layout menu, start your numbering from 2(or any even).
May i know what are the objects, you are applying hyperlinks to, which type of hyperlink out of url, file, textanchor etc are you applying?
Because most of the cases are handled where if hyperlink is applied it will be reflected in the exported format.

Hyperlinks of type url should be working there may be some cases like when applied on text frames etc where it may not seems to be working.

Yeah if compromising with the text(liveliness of it) is not an issue, you can try rasterising the text frame using Object Export Options ,
Goto Object-->Object export Otpions--> Custom Raserisation check it.
Now on exporting your text frame is into an image and hyperlinks are now preserved.
