You can use the Module API introduced in the Flex 2.0.1 to reduce the overall size of Flex app by loading modules at run-time.

If you use modules, you can load and upload the module that users are going to use, not the whole applications.
There are some aproches for this. You can build a project for your mail application file and one project for each module, but you will end dealing with a lot of projects.
The aproch I recomend you is: one project for your main application (where you load and unload your modules) and one project for all your modules.
Each module is going to be a compilable file (separeted SWFs files.) so you can update each module wothout compile all other modules and the application project.
