Uh-huh. And what's currently on which drive? You know: OS, installed applications, user files, etc.
My 250 GB SSD has the OS and Apps
1 TB SSD and 2 TB HDD both have currently nothing on them.
I guess what I'm trying to figure out is which drive should my footage be on and what drive should the cache go on?
The cache should be on your fastest drive. So, an SSD.

Oh, definitely put the AE caches on the SSD. That's an excellent place for them. I'd put the footage on the HD. So what should the destination be for your AE renders? I'd say the SSD as well, but ONLY if you move them someplace else after you render.
You could render a bunch of files in AE, then move them either to the internal or external HD's, go to the bathroom, get a cup of coffee, play with the dog.... whatever.... and then clean off the SSD upon your return.
But that's just me. A different person will have a different thought on that.
You'll also want to talk to the Premiere folks about what they'd do before take the plunge.
Normally you want all the cache including the AE cache and media cache on the 1TB SSD. I would also put the AE comps on that drive since often times the media used there has large bit rates and the comps wont exceed the 1TB most of the time. The media used in premiere unless DNG, XAVC 4K, or R3D should be on the 2TB HDD. Don't use the USB 3 drive for media unless you have to. The latency on USB3 is far higher than the internal sata controllers.
