Not an answer, but I've just encountered this today. Tried all of the following without fixing it:
-Deleting InDesign prefs
-Quitting and restarting Creative Cloud app
-Uninstalling and reinstalling InDesign
-Uninstalling and reinstalling Creative Cloud app
Yet, on another computer under the same Cloud account, the Color Themes panel shows that the themes *have* been added. And reopening the Color panel on the problem computer shows that any edits performed online or on the other, "happy" computer are also incorporated.

Guess it's time to repair permissions.
Follow-up: repairing permissions didn't fix it. Guess I'll go through all the uninstalling and perform a general high colonic.
