I am having a problem with some of the headers in my InDesign file being incorrect when exported to PDF. This only occurs when I combine several files into a book and export the book to PDF. Each of the files has a different header and everything appears correct in InDesign; however, when I export the book I find that some of the pages have the wrong header (for example Chapter 4 will show the header for Chapter 3 - sometimes only a few pages will be incorrect, sometimes the whole chapter). I have no idea what is causing this problem. I'm not sure if it is InDesign or Acrobat.
Any ideas would be much appreciated.

I'm having exactly the same problem as OP and haven't been able to find a fix either.
I export multiple files from a book to PDF, and when I check the exported file, the headers from the previous chapter often appear in the following chapter. There doesn't seem to be any discernible pattern as to when it happens, it seems to be completely random. Also, I don't have any issues if I export each file individually.
Has anyone been able to fix this?
I also use InDesign CS5.5 and Acrobat X Pro.
