Things like this happen occasionally in LR, so when it happens to me I usually export all my photos from LR to a new catalog - without any previews or images. Then generate new standard previews for the new catalog and try synchronising again. That should do the trick IME. I might also delete the Prefs file and the acr cache. before regenerating the previews. I did this about a month ago because of strange things happening, and it cured everything.

I'll try your suggestion.
I also tried to import the files into a seperate library but with the same result.. It's very strange, LR is just skipping files, and lot's of them. Adobe bridge shows all the files in de specific directory but LR does not.
I have more than 75.000 pictures and if LR is skipping files randomly, the application is useless to me. It's impossible to search for other files that may be missing.

When you search in your Library, you need to do all of these three things before you search,
- Click on All Photographs in the Catalog Panel
- Turn off all filters (Ctrl-L once or twice)
- Expand all stacks (Photo->Stacking->Expand All Stacks)
Then search by file name

Both proposals worked for me with LR6.6.1 while the 2nd one is obviously the simpler one.
