I’m not sure what you mean by transparency but PM had zero support for it so perhaps you need to back up and explain exactly what it is you’re expecting here.
IME, moving a file from PM to ID will almost never yield a perfect result and in most instances you’d be better off starting from scratch.
Finally, you’re way better off posting in the InDesign forum.

When I say transparency I am talking about an picture on a flyer, the picture is surrounded by the background not by a box of white. The picture imported into Photoshop, the surrounding background was made transparent, and saved as an EPS. The EPS was placed into the document.
I was told if we upgraded to CC we would receive Adobe support. When calling the support number the Adobe Support Representative directed me to the forums.
I would like the end users to start using CC, they do not want to abandon the existing documents they created using PageMaker. I need a quick and easy way to batch convert the 1,000+ PMDs to INDD.
Can an Admin move this question?
Sounds like you have clipping paths in those files. You’ll need to activate them in ID but I will warn you, that EPS is archaic as Pagemaker.
You’re far better off opening them and resaving as PSD files with real transparent backgrounds.
BTW, I feel compelled to warn you once again that there is no quick and easy way to do this. You have your work cut out for you.
