Two options: upscale the SD footage in AE (Detail preserving upscale)
or leave it 4/3 and blur the sides.

1- What should I exactly do in AE?
2- the SD footage would be much smaller when I use it in an HD sequence, I've got to upscale it & then blur the sides, but is there any way to get a better quality (preserve at least what it is)?
Another approach could be to use Neat Video - best noise reduction for digital video to reduce the noise and Red Giant - Products - Instant 4K 1.5.1 to increase the scale of the SD material.
Be creative with that. Here is an example of old 8mm film (from 1961), digitized to SD and upscaled to 960 x 720 for inclusion in a HD project:
