I do not understand why the following should be happening as well as the description that you give for the "because" parts.
I record 1080p footage at 60fps but adobe makes it 720p (because 1080p zoom in the footage for some reason) and then 29.97 fps because it doesn't go higher than 30.
The project's automatic handling of setting the project preset can be flawed at time. So, let us rule this factor in or out by you setting the project preset manually.
Open a new project and take Premiere Elements 11 to its Expert workspace.
Then File Menu/Project/New and Change Settings.
You say that your footage is 1080p60. Is that correct? Assuming it is, then
In Change Settings, change the project preset to
OK out of there.
When you do, you will be facing the New Project dialog. There make sure that you have a check mark next
to "Forced Selected Project Setting on This Project". OK of there.
When you are back in the Expert workspace, use Add Media/Files and Folders/Project Assets to import your
1080p60 file into the project. Drag the file to the Timeline. How does it present in the Edit area monitor?
At the Timeline level, is there no colored line over its content or an orange line over its content?
Right click the thumbnail for the file in Project Assets, and select Properties. What does Properties show for the frame size?
Right click the thumbnail for the file in Project Assets, and select Interpret Footage. In the Frame Rate section of Interpret Footage dialog,
what is given as the file's frame rate. In the Pixel Aspect Ratio section of Interpret Footage dialog, what is given as the file's Pixel
The above should define the situation.

Thank you very much for the reply,I did all the step successfully. It
presented the edit area monitor normally and at the timeline level there is
no coloured line or anything. In the Properties the it says image size:
frame rate: 59.94
In the interpret footage it says
frame rate: 59.9401
Pixel Aspect Ratio from file: Square Pixels (1.0)
I don't know which setting to use to publish the video, if I use adobe
flash video and select advanced and choose 'same as file' it pops up with
an error 'Invalid framesize/ framerate for this Level. Please lower the
frame Dimensions, Frame rate or increase the profile and level and try

I think the key thing was the NTSC
If you want to take that 1920 x 1080p60 Timeline content to YouTube, I would take the Timeline to a file saved to the computer hard drive and then upload that file to YouTube at the YouTube web site.
with Presets = MP4 - H.264 1920 x 1080p30, but then you customize that to 1920 x 1080 @ 59.94 progressive frames per second under the Advanced Button/Video Tab of the preset. The Advanced export setting should look like
Just refer to Video Tab settings in above since screenshot is of the export settings area with no source on Timeline.
Note the box to the right of the Frame Width and Frame Height fields. If you see a chain icon in it, then click on that chain
to remove it if you are having problems typing in the Frame Width and Frame Height values that you want.
