For example all commas will appear at right side of the word and not at left, as it has to be.

What is the language setting for the commas?
Is it a Fixed Layout EPUB?
Does the "EPUB Interactivity Preview Panel" show the problem? (Fixed Layout only)

I see this effect at iBooks (both Mac and iPad), and of course in Indesign itself. Reflowable epub.
