and so are we. You have not provided any useful info like system info, versions used, details about your PSD, a screenshot of the PS layer palette and whateever you can think of.
Okay if more information is needed, i'll provide. However you may disregard my initial comment about illustrator. It flattens the photoshop layers so I do not have any flexibility in After Effects. In other words, my main question remains: why is my psd file not rendering correctly in ae?

You are using a wild mix of smart objects, PS shape layers and pixel layers. This is bound to cause mayhem. Also it appears as only the first layer in each group is imported at all, so presumably you are using some blending option in PS that AE can't re-create. You need to spend time straightening out your files in PS.
I can't tell much from your screenshot because none of the properties of the layers are revealed and we don't know the structure of your PSD. I suspect that you need to simplify the PSD file because there are layer groups or other things that make the wrong set of icons appear.
Rasterizing all layers did the trick for me
