Yes, it's still happening after rebooting. This is a brand new iMac 27" with a 4.0ghz processor, 16gb ram and a AMD Radeon R9 M295X 4096 GB Video Card, ROM Version 113-C773AA-731, EFI Driver Version: 01.00.731
As I mentioned before, I can render from AE so I can still get work done.

Based on this, my suggestion is to open Adobe Media Encoder once, give it plenty of time to start because of this Mac OS bug, and then try again. My guess is that it'll work fine after that.
Waited 10 minutes and nothing happened. Media Encoder opens but the AE job doesn't get added to the render queue.
I just wanted to let you guys know that I solved this problem by holding the Shift key while starting Media Encoder.

...today, I can report the same issue under CC 2015.
AE doesn't add a comp to ME's render queue.
ME always opens with an empty window. Waiting doesn't help.
Even drag'n'dropping an existing movie file into ME doesn't work.
So it seems to be a ME issue.
Holding the Shift key while starting Media Encoder is the solution, again.
Even if this workaround saved me, I'm still wondering, why I should hold down the shift key for launching an application, when I want it to work?
What is it, a bug?

I'm not sure what's going on with ME, but today I had to do restart a hold shift 3 time before it got fixed.
