What computer operating system?
What are the properties of your source media? Brand/Model/Settings for the camera that recorded the audio vidoe?
What are the export choices
and then what - what preset - default or customized under Advanced Button/Video Tab, Tab Tab, and, if applicable, Multiplexer Tab?
Windows 7 Home Premium, 64 Bit, re-installed two months ago.
Old digitized video-8 films which I have edited also previously many times w/o problems, video in wmv-files and music in wav-files.
Tried DVD- (VOB), mpg- and mp4-outputs to PC.
The point is that this has been OK earlier with the same basic setup.

I decided to make a short 30s video project from the fresh APE using the same material and there were no problems at all!
Therefore I did my whole project from the beginning and got also good results, I lost "only two long days" for rerun.
So what was the problem?
In my first case after I found the missing right audio channel I checked the audio mixer and it showed some clips with balance 100% on left. I corrected those clips but that did not correct the output in sharing to final video. Therefore for some mysterious reason the first project had "corrupted" during editing.
You did a great job in working through the details to gain your success in the subsequent mini test run and in later redoing of the original problem project.
With the problem project, was Balance adjustment in the Audio Mixer part of the original editing there? Or, had you not changed Balance from its default 0?
Not sure of the whys, only guessing. Any chance, when you found the 100 instead of 0 and corrected it, that you did not get rid of prior Balance keyframes before you made the adjust to 0, so that, after export, you still had the Balance issue?
What was the situation in the audio's Properties Palette/Balance Panel expanded?
Hope that situation does not present again, but, if so, please let us discuss explore further why the Balance (Audio Mixer and/or Properties Palette) should be changing spontaneously.
I did not change the balance in the first place, I only found that they
were not 0. The reason for that will be mysterious. After correcting
them the editing phase was normal, both channels were OK. It was only
after final rendering to video file that the right audio channel was
missing. Maybe I did something wrong which I did not realize during the
first project, who knows.

We will keep the positive thought that whatever happened was a once only happening.
But, if it does return, please let us know. Moving forward, as time permits, I will work on
trying to find a scenario which would explain what went wrong in the original project which
was subsequently resolved by starting a new project.
