I am pretty sure that is a document-wide setting; but have you tried setting up a second paragraph style (maybe named FootnoteL2R) where you change the language of the paragraph style as well as tinker with the margins and indent settings and apply it to those footnotes manually?
Yes, I did this. In fact I had already a paragraph style particularly for non-RTL languages, but that doesn't work either.
It seems these paragraph styles and any other thing related to footnote formatting does NOT apply to footnote separator.
It seems hopeless.

It will be cumbersome, but instead of a footnote separator you could add a Paragraph Rule Above to the first footnote (you could add it to a style, since you are using multiple footnote styles, anyway) with indents set to give you the length and positions you want.

Actually Paragraph Rule is something more efficient than footnote separatore (rule)
and document footnote options seems to me a bit outdated to meet our all demands!
