Do you mean that you are copying and pasting the text from the PDF sticky notes into InDesign?
Yes. That is what I've always done as its faster than re-keying.
So I'm trying to figure out if the copy function (in Acrobat) is broken, or the paste function (in InDesign) is broken.
Can you copy the text at all from Acrobat? Maybe try copying and pasting into an email or a text file to make sure that the copying works.
Are you by chance using an Acrobat Shared review? Try copying both from the comments pane as well as from the pop-up note. How to Extract Text From Locked Comments within an Acrobat Shared Review
Did it work before?
Upgrade to Yosemite how? In place upgrade, clean install, or new machine?
Is the copy command available? If so and you copy, can you paste to any other application?

After being busy for a time making edits to my InDesign file, I went back to check on your questions. Low and behold Acrobat and InDesign were cooperating again.
I've never had this happen before so I was suspect of Yosemite, as I've heard a negative thing or two about it. The install was an in-place upgrade, and my machine (MacBook Pro) is about 5 years old.
I can't say why this occurred, but happy to have it back in order.

In place upgrades are crapshoot. You couldn’t pay to try it.
