No one wants to change every single QR in a merged document with several
I can't see a way to globally change multiple codes. I thought you might be able to do it via scripting but the generated codes are EPS and you can't change their fills—so to change color you are regenerating the code.
It might be worth asking in the scripting forum in case I'm missing something.

You can import QR codes as eps files that have already been produced in the
correct colour. I do them in batches using QRstuff.com
Doing all the CSV files is painful.

One thing you can do via scripting is convert embedded or pasted Postscript Pictures (or EPS) to linked files, which is what a QR code is.
If you are using OSX I have an AppleScript that will do that and from there it would be fairly easy to also change the fill color of the link over in Illustrator via the script. The downside is you would loose the ability to edit and regenerate the QR from the Object menu.
I think I'll just stick with importing pre-coloured versions in via the
data merge function
I ended up using the Illustrator actions. It's not ideal but it's better
than the HEX based codes I was downloading that wouldn't convert properly
once input into indesign.
I'm still inserting them via a data marge but that isn't a problem because
there are other text fields I need to do at the same time.
To use it for multiple QR codes, open all the files you intend to alter. In
the window where you name the action you are able to nominate a shortcut
key. Once each file has closed used the shortcut key to repeat.
This isn't great for hundreds of QR codes but its something.

Save As (I changed the file type to .eps and it keep the filename the same)
