Select the layer you are having problems with. Press the U key twice to reveal all modified layer properties. Make sure that the switches and modes column are visible. Make sure that the comp you are having problems with is selected in the Project panel, then take a full size screenshot. Drag the screenshot to the reply field of this forum and describe your workflow in detail. The tiny little screenshot you put up offers no clues to the problems with your workflow.
What Rick said. Presumably it's a pixel aspect ratio issue or an effect is modifying your output.

So, in that first link I'm trying to crop/mask out the soldier on the right. But when I do mask it out it always ends up like this:
I tried doing what you did, but it did not work. Any suggestions?
I'm guessing that the layer Still 3 is an mpeg video screen capture that has had Layer>Time>Freeze Frame applied. This could be the source of your problem. If purging your cache doesn't fix the problem try this:
- Apply the freeze frame
- Pre-compose moving all elements to the new composition
- Draw your mask on the pre-comp
or Export that frame as a Photoshop file and then remove the background in Photoshop.
