Is the character style applied as a nested style, line style or GREP style in the paragraph style definition, perhaps?
The first thing that comes to mind for the numbering problem is to convert the TOC text to a table.
Thanks Peter. It's not, no. I can't see anywhere in the paragraph style that the character style is applied. It's just a char style with white applied...nothing else. So every time I apply the above TOC the blue title goes white.

Is the character style applied to the text in the body of the book? Manually applied styles and format overrides would be transferred to the TOC text, even if you apply a new style. To prevent that, the applied formatting must all be part of the paragraph style definition.
Yes there were some character styles applied to the headings pulled through to the TOC, specifically the first heading which was causing the TOC Title to have the character style applied as well. I'll make some more para styles for the headings and all should be well.
