Did you do the "sync settings now" just after a crash? I have tried that, and it does indeed clear out all your prefs, templates, render templates and output modules. In fact, a couple of times after crashes, AE has corrupted its own prefs file, reset everything to its defaults, and then overwritten my saved (on Creative Cloud) prefs file, (without any input from me) so I have no saved prefs at all.
I find it best to avoid any kind of AE prefs syncing - it just does not work. Instead, in Prefs > General, click on Reveal Preferences at the bottom, and copy all those files somewhere safe, so you've got them to come back to if AE destroys your prefs. And do not ever click on "Sync Settings Now".

Bump! I have the same problem. Selecting "Sync Settings Now..." from the Sync dropdown brings up the wrong dialog box (Clear Settings...)

Latest AE release 184.108.40.206 with CC desktop app 220.127.116.11. OS X 10.11.1.
I cannot work any more this way! The reset settings dialog still opens when I try to upload my settings to CC.
To make thing more fun, After Effects overwrites my manually modified keyboard shortcuts every time I open the app - from the cloud I presume?

Getting real help from Adobe is made difficult. For CC license fee one humbly expects a little better support without paying some extra.
Next I might reset my Cloud settings and see what happens. I have already lost hours with this problem.
Same here. Worked once then "Clear All" is all I get. I have dialog set to Ask Me.
This issue persists in the current version of After Effects on my Windows 10 setup (haven't tried on Mac). Did you file a bug report? I will file one later today.

AE got an update few days ago. I tried syncing today. I was able to upload my settings once, but after restart same thing as before :
My prefs will be reset to default if I try to download settings from the cloud.
Shame Adobe, why I pay you so much every year?
