this a known bug. I can confirm this issue.
And it comes in two "flavors":
1. Adding rows to the table AFTER the paragraph that is holding the footnote.
2. Changing the paragraph BEFORE the table that is holding the footnote.
In CC 2015.1 and CC 2014.2 there is no difference in the effect.
But in older versions of InDesign you could crash or hang the app, if you do #2 :

I haven't see that before. And we don't have any solution to that bug?
Other than separating the table from the threaded story?
I fear, no. Wait. I did not test this: Could you give the table its own text frame and anchor the text frame to the story?

Maybe that could work.
How are you able to create a footnote for text within a table? The table is anchored within a text frame and the footnote is to sit in the same text frame at the bottom of the frame.
