I think there should be a check-box “do not show again” and you can then click Render with Lightroom. Your pixel based image will then contain all the edits done in Develop. Have you tried that?

- By the way try updating your PS CS 6 and also update your LR 6 and see if that does the trick for you.

Your only option is "Open Anyway" as CS6 can't be updated to ACR9.2
Just make sure you do all your raw editing in LR but your tiff or PSD will be fine for pixel editing, layers, adjustment layers etc.
I figured as much. But find this message and the lack of addressing/accounting for it, the equivalent of a (middle finger) to their past customers. I find this especially true, considering the vast resources at the disposal of this company. Perhaps I someone will find a line of code/or registry edit, which can make it go away. This is actually an example of a company deliberately crippling a previous version as a means to coerce an upgrade.
When I do a "Open as Layers" it takes 20-30 seconds to show the "open anyway" option which I have to wait around for every time, and then click open anyway and wait again. It wastes about a minute for every photo merge and every time I lose just a little more respect for Adobe. Does it really take 30 seconds to figure out whether to display this message. It should be immediate or able to be disabled.
If Adobe was really trying to be informative and protect the end user, this message would come up only the first time per session this action is attempted ..... meaning START LIGHTROOM = Do first "open as layers" and the message displays = then as long as LR stays open this message is not shown UNTIL LR is closed.
But this requires very CPU intense programming and will only run on a supercomputer .... It would need 2 IF statements, maybe 3 ..... can't be done
This Message has no purpose and there are no issues I have seen using LR6 with PS CS6.... it is simply a deliberate waste of my time.
Another problem has arisen. Not sure if you're experiencing it as well. Photoshop won't load automatically when I export from lightroom. If I don't open PS6 in advance, the export will fail.
