You might get a better reply by putting this in the Flex 2 General Discussion as this problem really doesn't involve Flex Builder 2.
I'm completely guessing, but is it possible that you still have a handle on each swf you are loading? This might be using up all the memory in the Flash sandbox and forcing it to crash, since the garbage collector is unable to remove the old swfs.
Do you have Flex Builder 2. If you use the debugger in the Buidler it may give you some insight into what is happening....
I've had the same problem building a swf loading app. It loads captivate swfs and will crash the browser if you hit it hard enough. I've watched the swfloader unload swfs from debugging. Anyway...I posted on Flex Coders as a possible bug and have since sent code to Adobe for review and investigation. Sorry you're having this problem...but I'm glad to see I'm not alone.
