First, be sure you've deleted the preferences properly, there are two halves for ID. See Replace Your Preferences
Can you export a single page, completely blank file? If you can, then see Adobe Community: File Crashing on Output - printing/PDF/other, if not can you do it if you start your Mac with the Shift key down to prevent other programs from loading?
Thanks for your feedback. Unfortunately indd still crashes during pdf export. As you suggested, i tried the following:
- delete preferences, hidden files as well as cmd/ctrl/shift/alt
- reboot osx in secure mode and start indd = crash while trying to export empty file
I also tried collecting files for output which resulted in a crash.
Sounds like a conflict of some sort with other software.
I completely reinstalled indd but could not install the update patch (error U44m1L210). I can now use indd and even create pdf files. I hope this will still be the case when i finally manage to install the update.

Updated OS X to version 10.11.2.
Reinstalled InDesign several times.
Deactivated all fonts not used by system.
Had some trouble with missing Transparency.InDesignPlugin.
Success! I finally got inDesign running!
