Are you using the Acrobat Reader app? Or just the PDF viewer built in to iPad?

Ok, so it's the normal setting. Powerpoint is a presentation tool so it probably turns off screen blanking. PDF viewers are not made for presentations first, so you probably have to turn this off manually in Settings.
