a) Your shape is just terrible for the Puppet tool to begin with since it is meant to operate on contiguous, mostly convex shapes.
b) The imaginary connections between different IK handles are linear, not knowing anything about the actual structure of the puppet mesh and as per a), things are terribly complicated in your setup.
c) You may hit other limitations in DUIK's simplistic algorithms.
So for what it's worth, all these 3 things should tell you that your approach is simply unsuitable and you need to think of something else.

I've actually figured out the problem. I had named the puppets all the same thing, and after changing them it now it works perfect.
