Is there a location when it would be possible to set which fonts are used by Acrobat as a replacement font in case the font used in the PDF is neither embedded nor found in the system?
I have a PDF which is in JPN, I don't have the font it uses and the font is not embedded. On my computer I see two different font substitution: Acrobat Reader and in Acrobat Pro. I would like to make Acrobat Pro use a font I like and then use preflight to embed it, so that I end up with a PDF with embedded fonts to ensure consistent display everywhere.

Both of these products will use your Windows fonts. Note that to be suitable the font must match the original in a number of ways, not just have the same name.

Acrobat will use only the one Windows font with the exact same name. Otherwise it creates a synthetic substitute. You can use File ... Properties ...Fonts to see what has been done.
