When I open the app initially, I can move markup objects (drawings, comments, text, etc.) around. But as soon as I add text, I can no longer interact with the document except to zoom in or out. This includes selecting text or moving markup objects.
I've experimented several times and the result is the same: if I close the app and then open it back up, I can initially move and resize objects. But as soon as I place text, I can only place new objects, not interact with any existing ones.
I'm running iOS 9.2.1 on an iPad Mini 2 (ME276C/A) and have just updated the Adobe Acrobat Reader app (16.02.23).
Thank you for reporting this. I do see that when we use Edit PDF tool on iPad it flattens the document with any comments on it. But when you open the same file on a PC/Mac we can move markup objects. Let me check more information on this.
Please try to update the Acrobat app. The latest version is 16.03.15. I tried the workflow with updated Reader app and it is working fine.

That seemed to work! For what it's worth: the application was updated to the latest version, and I didn't immediately see any change in the flattening. But after I reset my iPad, I was able to move objects again.
