I believe FAR has a CHM specific link checker.
Xenu is a free link checker http://home.snafu.de/tilman/xenulink.html but it it will not be part of your build.
Do you need to run it every time? Could you not just do a spot check?
In addition to what my colleague kindly offered, you might also remember that RoboHelp does a pretty decent job of maintaining everything as long as you don't go monkeying about with the links and files behind its back. In other words, you have some serious issues going on if you are having to worry constantly about broken links.
Given you are shifting to WebHelp from a CHM world, I might offer the following suggestion. When you generate your output, be certain to place a check mark in the check box labeled "Use lower case file names". This will convert all references as well as file names to lower case. Windows won't care but it could save your hide if it's a 'NIX variant server.
