Version of InDesign? Operating system?
Where exactly are you copying the hyperlink from? (what dialog box?)
Open a text editor. Does the hyperlink paste correctly into the text editor?
Then copy from the text editor into the other copy of InDesign. Does it paste correctly?

I'm copying a text containing some links from an indesign document to another indesign document.
I tried cmd+c and cmd+v copying only the text inside the frame to another text frame
and I tried also to copy the whole frame "object" containing the text.
As long as I copy inside the same document the links keep working. When I copy to another document they don't work anymore.
I tried to copy to another text editor and the links didn't work anymore.
Are these URL links?
I just did a test. When I copy a URL from one InDesign document to another, it is no longer automatically a hyperlink. But I can choose Convert URLs to Hyperlinks from the Hyperlinks panel menu and they become hyperlinks.

the fact is that Hyperlinks are not written in the text. For example I have a word or a sentence that is an hyperlink to a URL. So I should copy and paste every single url to the right hyperlink? I really hope there is another option...
