When importing to AE try File > Scripts > New Comp From Character Animator Recording - you'll get the sync right every time.

Edward Torsney Mar 15, 2016 7:23 AM (in response to oksamurai)Many thanks for replying oksamurai - I did use the scripts > New Comp From Character Animator Recording and the sync is fine, but everything is playing slower than in Character Animator, this is most noticeable with the sound which has pitch-shifted down an octave or so due to the speed change. I was following the video tutorial and everything else seems to be working fine.

Edward Torsney Mar 15, 2016 7:35 AM (in response to oksamurai)The Character Animator project is still set at default at 12fps and when I import to AE using script > new comp from character animator, the AE comp created is 24fps. Does this have anything to do with the problem? I think I will just import the image sequence and audio separately, re sync and build a new comp from there unless you can think of anything I'm doing wrong?

Hmm, strange - I just tried an export at 12fps and it worked for me (comp shows up in AE with 12 fps). But I know we have heard of some people having issues with the script not always working, and many of those bugs have been fixed for the next release. So for now, yes - unfortunately I'd say go the manual route if this keeps happening. Sorry for the extra trouble!
