In the library you can double click on the linkage column for any item, and give it a linkage name. It's used later like this:
var thing = new lib.Thingy();

I do understand of course that I must convert everything As3 to JS but what I am still not sure I am getting right is what does the var thing = new lib.Thingy(); serve for? Is it only a means to instantiate the object on the stage via code without dragging it actually on stage in the authoring environment?
Yes, it's exactly like in AS3:
var mc:MovieClip = new MyFancyThingThatExtendsMovieClip() as MovieClip;
You still have to do the addChild() part.
