I have a document formatted in Word that has footnote superscripts that begin with #1 in each chapter, plus endnotes by chapter at the end of the document, also with numbering beginning with 1 for each chapter. When I import the doc to InDesign, ID changes the footnote superscripts to be consecutive thru-out the book, and not starting with 1 at the beginning of each chapter (same with the endnotes). Even if I change each chapter to begin as a new section, the numbering continues consecutively from the chapter before.
I'm familiar with footnoting and endnoting, but this is odd and I can't seem to get each chapter to begin auto renumbering at 1. Redoing manual is not an option with hundreds of endnotes.
Try Copy/Paste text in InDesign file instead of File > Place.
I had similar problem with footnotes when text was written in Cyrillic and Copy/Paste solved the problem.
Of course, you do Paste text on the first page of the InD document. Than click at the outport red cross and Shift+click at the top of the second page. That way InD will open new pages and thread text automatically.

Thanks for the suggestion but copy & paste didn't work. All superscript footnoting from Word was lost when pasted to InDesign.
What did work was this: My workaround involved breaking up the Word doc into chapters and importing them individually to InDesign. I unlinked pages from chapter to chapter.
