Brushes are per project; they will reset to a default set every time you create a new one. So, currently, the only way to preserve a brush (and its color) set-up is to continue to add canvases to a project (you can do that in the Organizer view with document icon with the + sign).
I don't know whether you're already chosen your colors, but you could create a project-specific library in Capture CC with whatever colors you want to use, and share that library with your team so it will be available across iPads (if you have a team of people each using their own).

I experimented with Capture CC and getting colours from previous pictures, and that worked great.
I also found the "History" selection in the colour picker, and that is very useful too.
Oh good. I was going to mention the Color History and for some reason just didn't. Glad you spotted it. (Be careful about deleting colors from it; it's all or none.)
It would be great to be able to add more than 5 brushes on the side, and to save 'boxes' of brushes on the top menu for quick access to a selection of art tools. For example, I like having a light blue pencil for rough animation character work, then specific weights of black markers to sharpen up the design. Then sometimes I might want a selection of colour markers for another type of work.

Making brushes easier to save and easier to access is something that the drawing team designers are working on now. I don't know when their implementations will make it into the drawing apps, but it is something that's being worked on. So hang in there with it.
